Use blue thread locker on the water pump bolts and make sure the old gasket material is all cleaned up and you should have no leaks. I disagree with all of this, except the cleaning. You don’t use thread locker on the bolts, you use thread sealant and I have never had a problem with RTV and paper gaskets.

Will a water pump seal with a broken bolt?

There is a 50/50 chance that it will seal without that bolt. But if you have the time I’d say do it right the first time. Set the timing at TDC, remove the cover, remove the broken bolt and replace them with some stainless steel bolts and use plenty of anti-seize on your bolts when you re-install.
